Method: differential expression follow-up
Take a differential-expression results table to a volcano plot, a clustered heatmap and pathway enrichment, and adjust every threshold live before you download.
What it does
- Keeps genes that pass both the adjusted p-value and the fold-change thresholds.
- Draws a volcano plot of every gene, with the kept genes coloured by direction.
- Draws a clustered heatmap of the most significant genes, scaled per gene across samples.
- Tests the kept genes for enriched pathways and plots the top terms.
- Lists any genes you asked to highlight, whether or not they passed the filter.
Settings you can change
Each setting starts on the default shown and can be changed after the upload, with the charts updating as you go.
| Setting | Default |
|---|---|
| Adjusted p-value threshold Genes at or above this adjusted p-value are not significant. |
0.05 |
| Minimum absolute log2 fold change Genes with a smaller change in either direction are dropped. |
1.0 |
| Genes shown in the heatmap The most significant genes, by adjusted p-value. |
50 |
| Terms shown per enrichment plot | 15 |
| Reference group The group fold changes are measured against. Leave blank to detect it from the sample names (WT, control, untreated...). |
— |
| Label for genes that go up Leave blank to label from the groups. |
— |
| Label for genes that go down Leave blank to label from the groups. |
— |
| Keep only the most significant row per gene symbol Off by default: every row is kept and duplicates are only counted. |
False |
| Genes to highlight (comma separated) Optional. Listed separately, whether or not they passed the filter. |
— |
| Organism | Human |
| Enrichment library | KEGG, GO Biological Process, Reactome |
| List the genes of any enriched pathway containing Optional, for example 'Calcium signaling'. Needs enrichment. |
— |
Pathway enrichment is optional and sends only the significant gene symbols to the Enrichr service. Nothing is sent unless you press Run enrichment.
